It depends what you mean. Do you mean actual EEPROMs or just EPROMs?
I assume the latter. It means that the proto might be on some kind of FLASH memory, which most of the newer proto flashcarts have, though a small portion of old protos are on Flash memory as well.
I'd watch out though, if you're buying a proto, and someone is saying it's 'not an EPROM proto', it might be just a retail cartridge without a case (aka a MASK ROM cartridge)
